Bonbon: Pbbbt.
These two have quite the complimentary color scheme. I think that's why they were friend shipped from the very beginning, always close together in backgrounds and Bonbon with her constantly changing voice. It was cute to see them interact in episode 100, but I think the majority of the fun has been what the fandom's built up over the years. Different stories, different interpretations and, in general, play.

You're pretty close actually; the fandom shipped them (be it as friends or lovers) because they always seemed to be together, but the reason they kept being shown together was because of their complimentary colors (back then the layout artists placed ponies together if they "looked good" together, like if their colors were complimentary.) When they saw the fandom liked them together, the started putting them together more "on purpose" as it where.
